Core Capabilities
Volume electron microscopy (vEM) enables imaging of cells and tissues in 3D and at nanoscale resolution, revealing new and exciting biology. vEM is in the midst of a revolution, catalyzed by advances in microscope hardware, image analysis software and protocol improvements (Collinson LM et al, 2023). Our group develops and deploys these advanced volume EM techniques, including focused ion beam scanning electron microscopy (FIB-SEM), array tomography (AT) and electron tomography (ET), as well as other complementary and correlative methods to interrogate an ever-widening variety of cell biological samples.
Empanada v1.2 napari plugin is out now!
empanada was created by the CCR-vEM lab to tackle a known bottleneck in EM pipelines - segmentation of features of interest - by applying appropriate AI models for 2D and 3D datasets. This new version of empanada-napari includes new modules to train and fine-tune new models, and also to proofread and edit model outputs (plus a few other goodies). empanada-napari now comes pre-packaged with MitoNet, NucleoNet and DropNet, three base generalist models for instance segmentation of mitochondria, nuclei, and lipid droplets, respectively.4K downloads and counting.
